Williams-Mills replaces Stevie Campbell-McCarthy, who has left the role after just three months in charge.
The 34-year-old striker will continue playing having been among the leading goal-scorers over the last two seasons.
"I'm keen to contribute to Gwalia both as a player and as a coach, and to start putting some ideas into practice with the group," said Williams-Mills.
Williams-Mills' first game in charge is on Sunday, 4 January at home against bottom side Billericay Town.
Gwalia, the only Wales-based team in the English women's system, have entered 2026 in the relegation places after just three wins from 12 games.
